I thought the whole "Right Away, Great Captain" was a trilogy released by Andy depicting the life of a 17th century sailor. So wouldn't "Captain" have a literal meaning and not a metaphorical one like his conscious? "Captain" would play into the storyline of the 17th century sailor, though, I'm not positive on this. Either way this song grabbed my attention and trying to figure put its meaning has been a nice ride.

Firstly, what a great song. I'm sure it is "If my captain ever died" but when I first heard the lineIi thought it was followed by "I'd be right here, directing my lieutenant, pursuing absolution." I haven't seen this suggested anywhere else but it would make sense. Listen again, he doesn't over pronounce the word, but i'm certain Andy says lieutenant.
I'm certain that he doesn't. Turn your speakers up. At the end of the word is a hard "T" sound. Andy would never use that kind of emphasis on "lieutenant." Also, that would make no sense. Lieutenants don't exist in the sailing world.

I believe "my Captain" is a metaphor for his conscience here. If he had lost his conscience, he would be trying to save himself from punishment by begging and showing off some religious change of heart.
