The song mentions different places: Alnantees, Atlantis, and a Kingdom of Gold. Is this song based on myth and legend, or is it simply a fabrication that ties together different "famous" mythical elements? For that matter, how does the aforementioned apply to the whole album /V/?
Hmm...Yes and no. It's based on the 'visions' of some crackpot seer who claims to know the history of Atlantis. The whole album is, in fact.
Alnantees, in this case, refers to Egypt, as does the Kingdom of Gold. The song takes place a short time after the fall of Atlantis, as Ma'at, the bringer of balance (the child mentioned in the song) tries to enlighten humanity. In the end, she fails (the last part is sung from the point of view of the 'adversary'), but she does manage to hide away some of her secrets...which lays the groundwork for the song 'Rediscovery'.

I'm amazed that Symphony X has taken the time to explain it. Most concept albums are left up to the listen to figure out, and in some cases completely off of what the artist intended.
Meanwhile, this song owns. i like the solo a lot. It's really short and simple, but those harmonics Romeo does are outrageous.

Ma'at arrives at the shores of Alnantees (Egypt), where she is discovered by the inhabitants of the area and is brought before their king (RaTa). As they realize her powers, she is hailed as a 'prophet'. Her writings and words are forever hidden deep within a sacred book (hopefully, for a future civilization to find and learn the Ways of Balance.) Still in search of the child, we see the arrival of Montu-Sekhmet, shortly followed by Ptah-Khnemu. Summoning an army of the un-dead from Set-Amentet - (the mountains of the underworld, the undead), Montu-Sekhmet lays waste to the city and captures the child. With the child in his grasp, Montu-Sekhmet grows stronger, taking the energies from Ma'at, the Magic of Five giving power to the Dark Side.
Terrific song. One of the first I heard from Symphony X, actually.
