I feel like this is about recovering from addiction, but always having that feeling embedded in your brain and not being able to change how dependent you were in the past. Alice In Chains has cleaned up since the deaths of Layne Staley and Mike Starr, but their past drug use and the havoc that happened as a result still haunts them "like a phantom limb"
I believe the song references a persons struggle with the ups and downs of life, battleing things such as drug addiction, depression and other issues. I think these struggles can haunt someone like a phanton limb.
