I read an interview w/ tom marshal talking about this song and it began as a song about their (him and trey) daughters, and then saw the opportunity to bring in trey's sister as a theme as well.
I sort of agree with tedellis2. I think that trey's sister may have been inspiration for the name of the song; but judging by the lyrics the song is definately not about someone who has died. I think that the song deals with the concept of isolation. There are 3 other songs in history where we can find a similar message:
Widespread Panic-Climb to Safety Beatles-Dear Prudence Pink Floyd-Hey You
This song "Joy" like the other three above is about someone who is suffering from a depression of some sort and has isolated herself from society. The Floyd song "Hey You" is especially relevant. In the story of the wall, the main character Pink, lives in isolation and suffers from insurmountable misery because he has become a brick the the builders(the machine, society) rejected. A social misfit. He feels all alone.
The character in this song "Joy" is likewise in a similar position. But rather than a wall as a symbol or metaphor for seperation, this song uses a puzzle.

This song, just like the 3 above, is a calling out to the character that you won't experiencing happiness by severing every personal relationship(brick or puzzle piece). It's a warning to the character that happiness is only real when shared.
Good analogy Space Wrangler with the other songs. I think Hey Jude is another one that could fit the bill (written for Lennon's son by Paul when he was going through a divorce).
In the IT dvd Trey said something along the lines that he was honored that people came to see them and forget about their lives and what society told them.
I think people have to choose to be happy.
