was this song really written in 2007? because I'm sure the lyrics had to be written about Bronx, so maybe they added in that part?
Anyway, I think this song is about how successful fall out boy is now, and how lucky they are to be succesful, considering how life can just pass you by.
"The only thing suicidal here is the door We had a good run even i have to admit" I'm pretty sure that is referring to their career, and it would be stupid [or suicidal] to just retire or leave now, even though they became wildly successful, and pete knows it too "we had a good run, even i have to admit". Idk, maybe pete was thinking of it once he found out he was going to have a family.
The chorus has to be referring to bronx. Although pete is wildly discreet in his lyrics, it's pretty obvious he's singing about bronx.

I recently went to see these guys (who were AMAZING may I add) and when they played this, Pete introduced She's My Winona as being about a tattoo Johnny Depp had in the eighties, obviously refering to Winona Ryder, who he co-starred with in Edward Scissorhands (http://z.hubpages.com/u/76416_f260.jpg) I think, though I'm not 100% sure, he's had a different one tattooed over it since, as they've not been together for a LONG time, both having moved on obviously And I'm not sure about individual lines and their metaphors but I think this song is just about how quickly people change their mind ("they always bring up how you changed, never the same person when I go to sleep as when I wake up") despite having sworn all sorts of things, like Johnny Depp getting a tattoo to prove his love to Winona and then however long after the couple breaking up.

for some reason, i think pete is writing about "decaydance" and all of the young talent he has signed and worked with. he's like the "daddy" to all the new bands and he is telling them to just bring it.
I think the thunder part is talking about Pete wanting his son to be as successful or even more successful than himself, and that if you wanna get somewhere, you have to bring it all.

once, pete wentz said something about how their songs sometimes have references to being gay. like in sugar were goin down, the "sleeping in and sleeping for the wrong team" part. (wrong team = boys instead of girls)
soo when i heard the "baby boy with long eyelashes" i thought, maybe that meant the guy was gay, and then the "daddy said you gotta show the world the thunder"part might mean that the dad doesn't want his son to be gay, so he's telling him to be more manly or something.
