I think it's meant to imply the evilness of religion and how it can destroy and do more harm than good.
I agree with The_Communion, and I think it might be about how people mindlessly follow a religion which ends up controling their lives. Yeah, I dont know how to put what I'm thinking into words.
But anyway, amazing song. Symphony X is my favorite band.
it's talking about how in the future a human will merge himself with a machine and crown himself a god, and how he will enslave the earth through religion, claiming to be god.
I think this song is about how people seem to worhsip technology today, and one day someone'll take advantage of it and use it to control us.

I think that it is about what religion could turn into in the future, with machines more closely involved in our lives
I haven't read the lyrics properly or thought about them really, I half don't want to so I don't spoil this view of what the song could be about...but it seems to me to be kind of about religion not allowing for individuality.
It reminds me of the Hyperion Cantos book series and the Church of Final Atonement that was therein as the primary antagonist. Don't know if that was deliberate or not.
Just my interpretation but i think this is talking about Religious War! I agree with the communion in that i think the song is talking about religion over powering peoples minds until there is conflict and war between them,at which point machines are going to get more involved so much that some could be called, Church of the Machine
