My immediate interpretation of these lyrics is the writer was referring to his disbelief in a god. The miracle of Christ is a lie is what I think the chorus is trying to get across. Either the writer never truly believed in God or he's had some really bad stuff happen in their life and even after praying to God the situation never got better or resolved itself so he's saying to God, that you're not a savior as the Bible claims. He could also be just making a general commentary of how all the stuff goes on in this world such as terrorism and such to even the best most God fearing people and they still blindly believe in the the miracle of Christ and he's saying he thinks when things go there worse even the lord finds a dark place to cower while the storm blows over. And on you're dying - that lines referencing how he considered a hero for being crucified for our sins and this line is saying that the the whole encounter of his dying for our sins may also be a lie.
