In my mind the whole song is kind of a lament to the futility of human desire before the divine will (or, if you like, the vast uncaring nature of the universe).
The singer is begging for this one seemingly simple thing (a name?).
God dispatches powerful cosmic forces to literally reshape the geography instead.
The world is dramatically altered, but the singer isn't complaining that the alteration was bad, just that it wasn't the little thing they wanted.
As a theist, this isn't an unfamiliar feeling: "But this is the thing I wanted! Why did you go to so much trouble to give me this unrelated thing instead?"
