i could be totally wrong, BUT!
i feel like this song is about a struggle of a guy that feels like hes let God down.
he feels like hes already messed up so bad that its too late and hes too far gone for God to save him or even care about him anymore. And maybe the reason hes sort of "fallen away" from God is because hes started to doubt his faith "are we working for nothing? is there anything to show..." this whole "come home my dear because i love you" would be God saying something like hey man, its all good i'm not going to leave you. But the guy still feels discusted that hes complacent with where he is in his faith, and he feels like he just comes back to God to get a blessing and make everyitng right before he goes off on his own again...

Maybe i get what you're trying to say, it makes sense in some way......however, for me it's obvious a love song!!! for a girl!!! obviously the 'god thing' is all over the song...but the primary idea is the breaking up!!!
