I think of this song, along with "Close My Eyes," as asking God for help. I think it's kind of subtle, which makes it even better. The line about getting the "number" from a friend who said it would be all right to call could be about a friend saying he should just ask God for help. There are a few others that make me think it's just about asking God for what he wants.
"I know you're busy, and I won't keep you long" just means that he knows God gets a lot of prayers.
"If you know everything that happens to me, why do I have to ask you for things that I need?" - Since God is supposed to know everything we want, he doesn't understand why he still needs to ask for them.
"What about people who don't even call 'cause they don't have the number? Do you help them at all?" - This is just about the people who may not know God, and he wants to know if God basically has mercy and still helps them or leaves them alone.
"Every night I sit and stare at the wall in front of my face imagining you're there talking back to me so that everyone can see that I'm not so crazy after all." - Maybe he's accepted God finally, but he's sort of worried of what people will think or that they'll wonder if he's crazy because he seems to be talking to himself or something...
