Having seen the 'davinci code' comment which I don't really understand, my first guess would seem to be wrong. My thought was that she is having a crisis of faith. She still believes in God, but has lost faith in organized religion. After a long time of blind faith, she suddenly sees the hypocracy and the violence of religion, both now and throughout history. (Nearly every war can be traced back to religion and usually also greed on one or more likely both side, but there is violence on a smaller scale as well.) She disavows her affiliation with them but now fears she lost god's favor in doing so. The rose is a symbol of the outward appearance of religion (rightious, innocent, full of love and beauty), but the hidden truth is the corruption, greed, and bloodshed that is excused as being done in the name of god. The lines about the wrongs she has done, and the darker side, I don't know, maybe she took part in some thing and now feels remorse? Some of that doesn't quite fit, but its the best I could come up with.
