well, I guess the guy here has been thrown out of home, cos he's done something bad.

not sure about the chorus, but I think it represents some kind of minority. for example, "are we the only ones or are there more?"

I always interpreted "Is there a storm comin', or are we just another shower?" as a reference to revolution. Is this generation going to change something in a storm, or will it just be another ineffectual shower. "I would have kept you free from harm, rang the bells or raised alarms, I would have kept them all at bay, except I thought I heard you say, you're the leper boy, you can't come in" seems to mean there always people trying to change things, but they're always rejected.
