I thnk this song is about two people making love, not having sex, making love. I also think it has a strong dark meaning to it, maybe to do with the past.

i think its about her lover not coming home, leaving her feeling abandoned or alone, (deer stop bottle in a shell) i know Alison loves her mythology and half man/half animal creation, so could the deer represent her love, the bottle = alcohol, shell = what's holding him from her?, you've arrested a knight = love is restraining him from expression, shoot your thousand stars over me = she wants his dreams/her dreams to come true, or possible DUI? no phone call from jail, hah... who knows what her brilliant mind exactly means, but it's absolutely deliciously beautiful.
