I love this song so much. I honestly can't make too much sense of it but I'll try. I think it's about the narrator meeting someone, a girl maybe, that he had an argument, a fallout, with. From the intensity of the lyrics it seems to me it was rather violent. Not neccesarily in the physical meaning of the word though. I think the narrator shares a secret with the girl, the skeletons, that they both don't fully understand or want to remember. I don't really get the I don't know part though.
it says "i can't help but question your cause of interest" not "i'll count out the questions"
i think they had a relationship and they broke up. but then the girl, after a really long time, went after the boy. and he tried really hard to forget her, and now he is really confused but she's living a life style that he doesn't approve. or something like that :D
I think 'bigmess' pretty much has it. They were together, they broke up on her behalf and she put him through so much, but now she regrets this and wants him back, but after what she put him through, he doesn't think it's best for himself or them.
I think there's more to it than that. The idea that she would rather be alone than admit she was wrong says more about it I think that they were together but had a really bad breakup, it feels as if she refused to admit she was wrong so he walked away. He finally forgot about her, but 'skeletons grow stronger when kept from the light', so he felt that just pushing her to the back of his mind was a bad idea, now she's back and making things difficult for him
Not making things difficult for him, wrong idea. She's just initiated contact with him and he doesn't know what to think of it because he's questioning her motives

Anywho, I can really relate to this, with a slightly nonconventional interpretation.
Guy meets girl. Guy and girl are great friends, but the guy wants more. Unfortunately the girl doesn't know what she wants, so they have a falling out, but the guy still has feelings which he must hide away for her.
Flash forward a bit. Girl tries to contact him again. Now its been months, and he's almost over her. But the whole thing has left him jaded to love, so he's a bit confused on how to react. Unfortunately they both have a very strong sense of pride. Her in not wanting him to admit that she was wrong, him in that he does not want to admit he's still head over heels for her.
