it's about how christianity does not accept homosexuals, i'd assume. "you're probably paying for your sin" seems to hint at that...i think the song is pointing out how hypocritical it is to say you're a christian and that you love and accept everyone and then expel those who you see as different.

How easy to toss our the Christian teachings (God's teachings) on homosexuality which is to love the sinner but HATE the sin. Sorry, boys, but the act of having sex with the same sex IS a sin. You may not like God's opinion, but He's been very clear on it. Try to find even one positive reference to homosexuality in the Bible. We are supposed to feel for those who are born with such a heavy cross to bear (a burden) but pray they refrain from sex. In the end (no pun intended) it's God who they must face alone. He is their judge. As for gay marriage, it does not exist. Marriage is a Christian sacrament (to Christians); no man and man (or woman with woman) may marry. In the state's eyes, they may, but Christians are not supposed to recognize the unions. God knew what He was doing. In a perfect world children have both role models in a family (male and female) and both are married in God's eyes. And Christians cannot be "hypocritial" for following the teachings of Christ/God. We are supposed to stick with His stand even when it is very unpopular. I don't think this song is negative towards the the christian/catholic church. I think it's just saying that he believes in God and just because he has a different orientation then that doesn't mean that he can not walk with God.
This is such an amazing song, and being gay myself, I have found some of this un-accepting behavior from my "friends" at school. I do want to point out that this isn't by Bon Iver, which is a band. This is found under Justin Vernon because it is from his solo album "Self Record".
My interpretation of the last lines is that Jesus is telling him in the end it doesn't matter, because he is no longer on earth. He left it behind. In death he was free of his sexuality. Free of the criticism that it brought. The last lines also play off the idea of sides, using the words "right" and "left" both with dual meanings.
