I don't know...I think it could be about him being in a relationship with a girl that's begun to suffer from depression...and as much as he wants to help her, in the end he feels like he's hurting her more than anything. Furthermore, he wishes that she could just make him into someone that can help her.
intro sounds a bit like Green Day's "Wake me up when september ends". good song tho.
This new album starts really powerful (like Smash or Ixnay) and then it gets softer as the songs pass. This one almost sounds like an U2 song. I don't know if i like. I have to listen to it more times to be sure. About the meaning, i think is about a guy who loves a girl in trouble (drugs, depression, etc..) and wants to help her, so she can look at him like he wants her to. He wants her to be clean to love him.
P.S.: I'm listening to next song (Let's hear it...) now and it sounds like a powered version of "message in a bottle". Weird...
Hmm...from the looks of it, as well as hearing it, it seems like this is a relationship that's falling apart.
The girl's not who she used to be, since she's fallen from grace, hence: The "Broken Wing" and the "Empty Glass" which could have contained liquor at one point.
She points out how "We'd all like to re-arrange" leading the listener to believe that their relationship isn't picture perfect.
The guy notices the changes in her, and tries to "fix" her - Put her back the way she used to be, or "How (he) wants (her)".
He's hurting inside because he can't figure out what's wrong or how to fix what problems they have in their relationship.
He notices that she sees something romantic like the stars as nothing more than "Holes in the sky". And the fact that God's tears are for her, is because she can't see the sentimental value in them, as well as her boyfriend/fiancee/etc.
I'm assuming the reason "(He's) in her rain" is because he feels like he doesn't mean much more than a passing rainstorm.
In the end though, he remembers that even though they'd like to re-arrange, there's not much he can do.
In any case, as I've posted along with my other comments, this is just my opinion. I don't expect you to take me seriously, but I'd like it if you didn't flame me for saying what I've interpreted the song to be. If I offended you in someway, I give you my apologies in advance.

omg, it does sound like wmuwse!!! that's exactly what i thought!!!
Great song...best of the album in its own way, one of the most unique offspring songs.
The meaning is really deep and I like it a lot. It's basically a couple that can't work past their problems, they love each other deeply and want it to be perfect again and fix each other but it just can't work but he's imagining how perfect it would be if it could work.
It could also mean a girl he loves is suffering with addiction and he wants the girl he used to love back.
