yeah i agree...
i am a muslim and one of the prophecies that this would happen to the jews in that land...i doubt that its against all jews though.
i have two theories about this that i have no clue if they are right:
songs about Armageddon, the final battle between god and satan or w/e
or about troubles going on int he middle east between muslims vs hebrews (I don't know if it's the right term) and christians.
then again I could be completely wrong, please feel free to correct me.
I believe the term Zion has something to do with Jerusalem, which the Jews currently control, but the Christians and Muslims both want control over it as well because each of the Abrahamic faiths has some divine correspondence with the city, I think. Don't quote me on it though.
About the song, I'd have to agree that it is in reference to the conflict over Jerusalem.

This likely is describing how for so many years the Abrahamic faiths fought over the land's control, and how though the city is holy it is as if it is cursed (scourged means diseased, so the land is "diseased" with a curse) of bloodshed and violence for its control.
