Well, in my opinion this song is about being a young & maybe a little naive &/or introverted girl and finding yourself loving a man who is at first very charming, carefree & outgoing, and seems at first to be without limits, as in

then that man starts to gradually become more introverted & shows their more possessive/obsessive side to you as the relationship progresses, even while they keep up the appearance of being carefree & outgoing to everyone else,

so you confront them about the way they're acting and of course they deny it,

quite possibly they are an addict of some sort, my guess would be cocaine, &/or showing very obsessive behavior towards you (early on in the video for this song we see the man hanging a picture up, it is a very large portrait of Aimee & it is prominently displayed in his/their apartment for the duration of the song), thus their "love in a vacuum",

but still you are in love with them and don't want to leave them and you know that they are truly in love with you and they don't want you to leave them either, maybe they are convinced you can save them from themself, maybe they are so broken that the possibility of an overdose &/or suicide attempt is very real and you want to get through to them that their behavior not only dangerous but it is also just pissing you off and if they don't wise up they run the risk of loosing you, as in the lines

if you leave me alone", so you want to save them but can't get through to them due to the addiction &/or emotional problems they have,

Like a lot of the other comments are saying, I think this mainly about voyeurism. If the song was about his girlfriend, then why would he use the word spy. If you are a spy it means you shouldn't be caught, that is kind of the whole point, and if you are a voyeur, the whole point of the pleasure you get from it, is the fact that the other people don't know you are watching them. See a bit of a connection there?

In regards to the meaning of this song:
Before a live performance on the EP Five Stories Falling, Geoff states “It’s about the last time I went to visit my grandmother in Columbus, and I saw that she was dying and it was the last time I was going to see her. It is about realizing how young you are, but how quickly you can go.”
That’s the thing about Geoff and his sublime poetry, you think it’s about one thing, but really it’s about something entirely different. But the lyrics are still universal and omnipresent, ubiquitous, even. So relatable. That’s one thing I love about this band. I also love their live performances, raw energy and Geoff’s beautiful, imperfectly perfect vocals. His voice soothes my aching soul.
It could be interpreted as being about getting a girl pregnant...but i'm not saying that's what they wrote it about..just a thought...
I think that this song is about a girl cheating on him and he knows it. "Another confrontation I won't make, We fake it, I wanted this so desparetly to be real" meaning he doesn't want to confront her so he just pretends that he doesn't know even though it hurts. The "run run" part is about her avoiding him a bit and him hoping she finds out that he knows what she's doing. "while he's letting you in you've got the feeling you've been followed" meaning he followed her one time and saw her go in to another guys house. "There's nowhere now that I've found you that I won't go" I think means that know that he's positive she's cheating on him he'll do anything to fix the situation. "It will be weighing on your shoulder, you've got that seed in you" is saying that she feels bad about what she's doing to him, but not bad enough to stop. "Let the small steps expose your secret, you don't have to speak for me to believe it" meaning he wants her to make it obvious she's cheating and break up with him so that he'll finally have the truth. "Are you lisening to a thing I said" probably means he finally let her knows he knows and asked her to eaither stop or leave, but she pretended to play dumb and not pay attention. "Shaken and faint it was the hardest thing to swallow, pretending you don't miss me" meaning that even though they didn't break up, he deffinetly distanced himself from her and she's pretending to not notice/care. "While letting you in I'll be thinkng of tomorrow and evey time we cross those lines, you've got that seed in you" means that hes's thinking about his future with her and knowing that she'll cheat on him again because she's already crossed those lines and "has the seed" in her. "As I walk away I hope you're the one that finds me out" meaning he finally let her go and he hopes she figures out why.

I think it's about a girl leaving him, but for no real reason. She's running away from him.

mm best song off the new cd. i've only listened to it twice all the way through but this is the one i play on repeat. i really don't know what it means and i want to know what the seed is supposed to be..but i just wanted to get it out there how great this song is in relation to the rest of the album =]

For some reason, I'm getting a feeling that the seed is something like guilt. You can't escape guilt ("You've been feeling like you've been followed under your skin") and it's a heavy burden if it has to do with relationships ("It will be weighing on your shoulder").
ive listened to the song a few times now and i cant help but think he's talking about kind of getting taken in by the glamour of the whole music industry and forgetting his roots, where they came from. as if they've forgotten about their beliefs and what their purpose was in making music.
the "seed" is that background that they were raised on and how no matter how far you stray, it is always there. you can't lose it. you'll always come back. perhaps talking of their faith.
