hrmm i think he's usuing the general definition of the word. reconciliation, reparations, etc etc. I think it's about some sort of apology. He fucked up, now he's making it better (his atonement).
Yeah I agree with eoin, the song's about trying to patch up a relationship with someone and trying to pursuade them that it's worth it. The lines "My kisses will put out/The forest fire I started" indicate the that they'd obviously compromised the relationship at some point but want to make up for it.
i actually think this was influenced by the book written by ian mcewan, atonement. they also have a track called 'the marshalls are dead' a direct quote from the book. the lyrics directly reflect the plot.its beautiful

i'm almost 100% sure that it reads 'sons' and 'sons OF sons'. It makes more sense, i.e. he still sees the future they could have together, the children they could have, and the children their children could have.
