The girl in the song has borderline personality disorder. key clues to this is:
"I am walking on eggshells" -a famous expression used with those who care about a person w/ BPD. It's also a title of a book about BPD.
"I'm feeling rejection" -a common effect people with BPD have on their loved ones.
"She got a red pill, a blue pill" -could be drug addiction which is typical w/ someone w/ BPD.
also, it says she's calling out for him, yet she leaves his room. Sounds like the typical push a person away to make the person come closer paradox that plagues those with BPD.
...but I could be wrong.

I've a impression it's about someone (probably the narrator himself!) who is getting out of control (bad trip) after using too much of some psychedelics, and starts feeling some uncontrollable fear, remembers earlier warns from friends, etc, is having signs something is going wrong ("She's hearing voices call her, She's hearing voices warn her"), and took a lot of it:
"She got a red pill, blue pill Red pill, blue pill" (x14)
in the last part, there's some confusion between "she" and "I", maybe a reference to some dissociative (despersonalization) effect of the drug, maybe he couldn't remember who he/she was ("milk of amnesia", a reminiscence of his 'sober' consciousness telling him what could help him put it away "milk of magnesia", a laxative, but he couldnt figure it out during the bad trip). The confusion of mind progresses and at the very last he doesn't know even if he's alive ("I'm tearing down posters, I was never ever alive.")

i'm guessing it's a sort of ex-girlfriend going a bit cuckoo & hurting him kind of thing... the song is wonderful, but could they get anymore joy division if they tried?!
its nuffin to do wit the Matrix just incase anyone thought it was....kele sed in NME its about mental illness and the things that go on in the dark and having to leave someone with a mental illness......weird eh??
the mental illness does fit it actually. the 1st verse is o about the characoristics of what ever she has. the bit in the middles is on about the answer is to stuf her full of pills "red pill, Blue pill" and then the drugs dont really cure anything just makes teh situation worse and more awkward
i think a big part of this song is the narrator's discontent -- maybe even desperation -- in his own situation. he only really mentions his own feelings at the end, after he explains her sort of crazy behavior, and i think he considers everything she does and realizes that it's a little too much for him to take.
and i agree, it's a joy division throwback, big time.
