I think this song is about a codependent relationship. Johnny isn't ready to take responsibility for his life as it is. He's more willing to place blame, chase false sense of security, and live as a fraud or a poser.
Mary is the enabler that just sits by and does anything but leave him. She thinks that he's all she deserves.

With passive- agressive people you either react to them by becomming frusterated that the person can't directly say what's on their mind, or what the song is saying here- the person reacts by becoming an enabler and wanting to fix the person.
The reference that "God is in crisis" I think explains that; the person want to act as a savior for the other.
Every time a person helps a passive-agressive person they get worse instead of better. I think the verse "every time I rise, I see you falling" explains that. A passive-agressive person feels threatened by others who have their emotions together because they are unable to articulate their own.
The song is written through the eyes of someone having to deal with this condition.

In particular, it sounds like they're church bells-which controls people's minds. Religion is supposed to be a salvation from the reality of how ugly life is, but instead the church works to suppress you. Government is no worse than the church.

Passionflower is used for medicinal purposes, namely, narcotic withdrawl and generalized anxiety.

This song made me think about someone's ego. The back of the shell, meaning that someone who is not popular, quite shy. Then, the person puts a lot of effort in to being the center of attention. I hear in the song, that he/she becomes the opposite of shy, which is the "stuck on yourself" sort. During this change, the relationship with a particular friend or lover fails, and is written from this point of view...of being hard to relate to because someone went through a radical attitude change.

I think this song is about drug rehabilitation. About 7-10 days later, you start getting irritable from the withdrawl.
So, the 20 days referred to in the song is the remainder of the month (totaling 30 days). Often rehabs are minimum of 30 days.
I think, at the same time, the story of being mad may be about "detoxing" from a relationship; the person you got high with. You relate to people much differently (in a more intimate way) when you're high.

I think the song is rhetorical; meaning there is no "difference" between the two people in the song. When it comes down to putting the "turd on the table", people are more similar in feelings and reactions despite any variables- especially seemingly "mentally healthy" and "sane" people. We all have a capcity for self destruction or to hurt others; this was Freud's main argument, that people act on instinct, and therefore need to be controlled.
See how people lose it in an environment that is controlled too much. Look at how many suicide pacts there are, especially in Asia. How many people say on reflection that those that committ serious offenses were seemingly "happy and healthy"?

I think the song is about the relationship between Brian and his girlfriend who was pregnant. I think, as is a common occurance, she cheated on him while he was on the road- explaining "i can't look you in the eye" and the lyric "see me in the eyes of another's child", explains that the child (Cody) is not his biologically.

When you think about it, its a repeating cycle. His was born into a detached relationship with his father...probably for being a super slut, or drug user...hence, brian's expressions with his sexuality, his own struggle with drugs, etc.

I think this song is about a passive agressive relationship. "she's a crippled plaything" represents her passiveness or maliable mind; he says "i am your tournequet", meaning he works through her like a god and her own life supply is cut off. the whole relationship is based on his inability to find his own self esteem,so it is replaced by his deep need for her to believe in him like a god.
the "flies will lay their eggs" thing is about the incubation period for her mind to change to his influence.
he feels that without this relationship, the attention he gets from her, he, as a person, would be devoid of meaning.

these new lenses he is seeing the world makes it harder to relate to his partner.

but the glass is empty-cause there is no connection in the relationship anymore.
and the rest of the lyrics have to do with coping withs new way of seeing-part of it having to give up his partner for someone he can relate to.
