I'm with you on your interpretation of what the lyrics really are.
I licked you in the eyes doesnt really fit with this song.

My thoughts on this song:
This is the ballad of a screw-up coming to terms. He knows he's screwed up, and he just wants to be left alone, as opposed to having his face rubbed in it.

Barring the long explaination - I think that this song is about a massive reawakening that will eventually take place.
The song talks about our safe zones, how we hide inside of these, etc. That we dont explore these forgotten dimensions - that is, our emotional connection to others.
And then the song says that one day we'll catch a glimpse of eternity, where the world stands still. Meaning that our eyes will open, and a historic event will happen. Something of such magnitude that it unites the people in watching the skies.
Perhaps its my own sense of morbidity, but I think that this bright light on the horizon, which draws the attention of every person, is an atomic blast, or a meteor strike - Some massive apocalyptic event.
And that event will unite us in a sense of common humanity, where we'll see things clearly, where we forget about our petty squabbles and think of things on a universal scale, at least for a moment.

This is one of my favorite songs... Just gorgeous..

To me, this song represents kind of a double setup. That a partner has died, or that a relationship has been reborn, perhaps both.
I think that the first half of the first verse is about a loved one commiting suicide "Saw you looking so sad .. you left them all" And that the second half of the first stanza is the reaction of the lover left alone .. "Just realize the water is way over our heads; I dont worry much, cause I'm halfway dead" Having water over your head kinda goes with the suicide thing, and having water over our heads definately signals that there's an unbreakable partnership there. Furthermore, the halfway dead bit can be taken to mean that a person, who is part of a couple, has lost half of themselves, id est, their partner.
I think that the second bit are the questions we'd like to ask our deceased loved ones. Tell me why you were crying, tell me why you werent happy. Oh well, it doesnt matter now, that you're dead.
The third section of the song tells me that the second half, committed suicide too. "We took them by suprise; By leaving this place; Some thoughts we left behind; Some good and some bad" We took them.. that tells me that in the end, both of them died, and that they left everything behind, to move onto a new life.
And the song ends with a repetition of "You should know; That I hold you in my arms..." Which means, to me, that despite the fact that they've gone through life and death together, the couple, so to speak, will remain strong.
