In my interpretation, it's about an uncertain feeling. The Author (Gary Lightbody) writes about a love that is uncertain, it could be simply desire; The uncertainty is also about not knowing how to love the person he's writing the song about. So the lyrics are full of hesitation, uncertainty, and it says "it doesn't make sense." But since when can the brain and the heart communicate? I've never heard/read someone say, "I don't love him/her tomorrow because I have a thousand rational reasons to." Feelings need to change, not reason.
