First off I'll say that this definitely one of my favourite SP songs.
My interpretation of the song is that he knew that his relationship was toxic, leaving him pained shown by the use of [your bee sting touch]. Despite this, he still chooses to carry on with it until his partner finally leaves him. Although he acknowledges that he wasn't happy in the relationship and secretly knew that it wouldn't have worked out [if you had completed me/don't think I'd be pleased with you...], he's still haunted by the memories that they both shared [phantom limb bee stings] despite his partner being toxic towards him during the relationship [you burn my star down].
Overall, I think the song perfectly explains what it's like being in a relationship that you know deep down is bad for you, however you still continue with it because the positive experiences and memories can convince you that your partner is capable of changing their toxic ways. Eventually, the partner leaves and whilst you are relieved that it's over, the memories still haunt you.
