Well, I'm not a native speaker, but I think at least the first part of the song deals with the subject of rejected love. I don't think the entire first verse is about his (or any others) father. phrases like "purple sea of doubt" and especially "It's just your yellow appetite that has you choking on the truth" is about jealousy. Not easy to understand the second part of the song, the verses about his dying father and the San Francisco scene of hippies (acid heads) and "Woodward World Queers" maybe describes a (dying) counter culture?
