To me, this song is about the arduous process of finding a soulmate. Most people don't find "the one" (or one of the few "ones") without going through many relationships, each of them with its own, painful ending.

We need to accept that healing from past relationships and finding a new partner take time, even if we wanna rush these things sometimes, especially after the end of a relationship (for some people). Also, when looking at the bigger picture, finding a soulmate in itself takes a long time.

The worst thing about healing, for some, is that we can't predict when this process will end, or how. Will we find someone else? Will the pain unexpectedly cease? Usually these events tend to happen when you least expect it. When you're in a fragile, impatient state, it's hard to accept this.

As I was saying, the path to the right person is not a simple one. One might say there is no way to avoid that pain since, for most, it is instinctual to want to seek love.

Chuck calls the end goal of this agonizing journey "Destiny". As I was saying before, this is something that "we all seek", a pain which brings us together as not only humans, but living beings (to some extent, I guess humans romanticize it a lot more).
"Destiny was waiting for you and me"
Does Chuck believe he found his soulmate? Is this who he is referring to with "you"?
"I believe behind confusion awaits the truth for us
Past the obstacles we face
I value our life and trust"
I think he has. "Behind" the "confusion" that is the process of finding a soulmate, there is hope. Chuck highly valued the relationship he was in at the time of writing this song. It took him out of the painful search and into an era of closure in his life.
"Years of questioning why things happen the way they do in life"
During this painful process, he probably wondered how he could be so unlucky...to be left alone to deal with all his pain. Perhaps he even questioned his luck...getting ideas about some sort of fate or "destiny"...despite being an atheist.
"Wishing that I could turn back time,
So we could join our souls"
I believe here, Chuck wishes he could go back in time to meet this soulmate earlier and erase all the pain he needed to feel to get to where he is now. That way, he may even get to spend more time with that person...before death tears them apart (no pun intended).

Overall, I think this is a beautiful song. One that is turning out to be surprisingly timeless for me. The way the bass really 'makes' the chorus riff is really cool and I can feel the pain Chuck sings about in his guitar playing and his vocals. Not to mention the beautiful acoustic intro...perhaps representing what love feels like for him now...or felt like before, contrasted with the emotion felt throughout the rest of the song.
Of course, as it says in the title, this is only my interpretation...and it is far from perfect. I really hope someone comes across this and finds it at least interesting. Thanks for reading :)
