I think this is about the lifespan of a (relatively) short lived relationship.
At the start, mountains are peaking, flowers are blooming, and meadows are rolling. There are a few waves washing up to shore, but they only barely touch their toes. The waves are foreshadowing imminent problems as they relationship ages. They don't know why the clouds are coming, but they are.
They recognize the rain that is starting to come down on them but all they can do is pray it goes away. She pleads "Go away, come back some other day". They didn't flee to get out of the storm, they stayed hoping they could weather it.
