I think the writer was being a bit disingenuous, the lyrics don't really support sci-fi. It more closely supports a one world order takeover and references to a later rebellion against it being likely. In that case the father is either dead and reaching out or it's an angel giving the message. The reference to the church also fits this as it's likely a compromised apostate church.
