I find it likely then that "depth charge" in this context implies a destruction of an internal/mental part of the song's character - given the context of the album "Accelerated Evolution," I believe it is the character's "ego" that is sending the depth charge to the reptile, or the part of us that is less "evolved," more animalistic, I assume in order to move beyond it so he can better "seek the unknown."
It sounds like he pulled in a line from some kinda Christian evangelical teaching, which gives a further hint -
"We must be (?) mindful that spiritual warfare (banishes?) the way of the flesh as well."
The "flesh" and the "reptile" are likely being associated here - the "flesh" being the old, corrupted part of us that holds us back.
