I think by private emotion, they mean something very personal, that makes you very vulnerable and probably, has negative connotations. Things you usually keeps to yourself, and don't share even with your partner. something like insecurities, fears, things you don't want anyone to know about yourself.
But when those feelings take over you, (It's a private emotion that fills you tonight) it creates a rift in the relationship, (silence falls between us, as the shadow steals the light) because whatever you are going through, your partner can't know if you don't say it, and they can't understand you/help you.
So the lyrics is from the perspective of someone who is in love with someone who is down for whatever reason, and is trying to make them understand that they are there for them, and to open up and share that "private emotion" that is making their soul tired and heart weak, that makes the sky seem so dark.
