I believe this song touches the theme of childhood trauma and in a way can be seen as a spiritual successor to the song Enter Sandman. Both songs are about a child (my interpretation) going to sleep but dark thoughts making sleep impossible. The darkness doesnt just come from the night but are way worse - they wont go away even when the light is turned on, and in a way the night becomes a comfort where the darkness can live its own life without confronting the real world. Both songs have religious references ("halo on fire", "prayers cannot get through", "pray the lord my soul to keep" etc.). It is known that James Hetfield was brought up as a christian scientist which he came to hate as their belief played a part in his mothers death to illness (not allowing medicine but only healing thorugh prayer etc).

The end of the song is interesting with the lyrics "Hello darkness, say goodbye". In themselfes this can be interpreted in many ways - but the music that is played when these lines are sung are epic and uplifting. This indicates that the protagonist of the song have found a way out of the darkness - the darkness is still there for sure but he is now able to recognise it and say both hello and goodbye to it. This is a very different ending when compared to Enter Sandman that ends on a darker note. Halo on Fire thus becomes a song not only about trauma but about overcoming it as well.
