To me, this song is from the perspective of a person at the final straws of their Christian faith. They have so many reasons to give up on religion, become an atheist etc. but they want to keep on believing for whatever reason. They find themselves pleading to God for just one shred of proof or reason to stay, but nothing comes. This is about as plain an anti-religion song can get.
And if you're wondering about the more romantic language, I think that was written there just to add some ambiguity, but it doesn't compromise the message, as oftentimes Christians use romantic language to describe their relationship with God (I would know, I was one)
