In this stanza I think Tyler is trying to say that all the people that judge you have no right to judge you. "Nowhere they were holy" - these people who label you and judge you have no right to do that because the only one that can judge you is God. "Open up your eyes and see" - realize that God is there and that he is the only one who really understands the struggle that you are dealing with. "The clouds above will hold you, The clouds above will sing" - God will always be there to love you and to help you get through your struggles. At your best and at your worst, God is there, not the people who judge you for who you are.
