I might be totally wrong about this one and will probably get some slack for it, but this is how I perceive this song...

"Wait around here long enough you'll see Another junction, line up and lay down for me" The person is very negative, believing that things always goes wrong for them. "You fall wonderfully" God takes the fall (the blame) for their hardship.

"If I question everything you say Another answer crumbles the birth of my day It's when you appear" He is constantly questioning God's existence, but everyday something in his life crumbles that disbelief.

"You, calling out a name You, swimming to me through a dream" God appears in a vision, calling him to belief.

"Life is a fear of falling through All the cracks" But he is scared and can't help his negativity about life, worrying about everything.

"Every siren, often my lullaby Every heartbeat functioning, thrown to the night" Again this describes his fear, when he goes to sleep every night, worried if he will awaken. But still God protects him "I'm quenched in your light"

"See the floor rising through a dream Forgotten thoughts lost in a memorable theme And soaked to the skin" God speaks to him again in a dream, awakens him from his nightmares and fears, and soon they are forgotten.

"Life is a fear of falling Life is a fear of falling through All the cracks I wanted life to be that" He wanted life to be about fear and worry, but he has found enlightenment.
