When this album first came out, SiriusXM Octane did an Unplugged series with Gemini Syndrome, and Aaron spoke about this song before playing an acoustic version. He said it was written out of his struggle for being born albino. [Color-coded blasphemy.] The pain was so consuming and confusing that it took him to such dark places filled with self-loathing.
That being said, the song as a whole is about being angry about aspects of yourself that you don't like, or perhaps hate, but cannot change. It's a manifestation of self-hatred, even if you know you should be accepting of those things and giving yourself your own type of forgiveness. He is very clearly expressing that vehement anger with a god, but you can interpret that god as many different things.
