The song's obviously a critique of Christianity and how Jesus or the Messiah, describes love as pain and that all you need is faith. I guess that part is obvious and most people have already guessed it.
The last part, however, is not sexual. It talks about consumption. About how we are feed the ideas of religion and faith all our lives. The part at the very end "I punish you with pleasure, and pleasure you with pain" is supposed to be sin & pain. When pleasurable things become sinful (and painful) & pain becomes a virtue. (The idea that pain is love.)
