I don't think this song is entirely negative. it is a sad of course.
the first few verses are all about how he feels that he does not fit into this world. it could be because he has not found love or something to do with him just being alone with no one to love him. nowhere in the song he makes reference to another person other than his father and mother - people that we need in our lives but he seems to be unhappy about something else since his parents do exist.
anyway, the latter verses ("hear me now my hapless son, warn away all your fears... you will have time to repent"), i think here is where the song takes a turn from the negative to the glimpses of positivity. he says that life may be terrible but death is not the answer. and the verses "in these lowly halls... no laughter" - that just reinstates his loneliness since no one hears his pain or joy and no light enters into his world.
the last verse is where the song gets really uplifting - he says here that we just need to let our sadness pass through us and leave our bodies and mind before we can start to look to the future again.
