There's a video on youtube where Lamb Of God vocalist Randy Blythe interviews Joe and Mario. He asks, "Why the fuck the flying whales".
I'll paraphrase most of this:
Joe tells him "Flying" because their graceful motion in the water looks as if they are flying.
I'm not going to quote everything but he talks about how they are beautiful creatures and very intelligent. They can communicate with one another and if you've seen whales or dolphins they have almost human-like emotions.
We can learn a lot from them and what do we do as humans? We poach them, often times for trophies.
So if it follows a concept story like Sentient169 says, that's where the inspiration came from apparently. So knowing that, the lyrics, the sounds of the whales, and the story, it makes for a pretty emotional song.
