I'm not much of a religious person and don't know the leanings of the song writer, but I have read a few things regarding the songwriter being critical of the teachings of some religions in how they use fear to push people to believe certain things. For example, a religion could tell people that if they don't believe in and give themselves up to God then they will go to Hell when they die. Criticism of this way of teaching through fear is a common theme in BTS songs (see: Randy Describes Eternity).

In this particular song, to me, it seems the songwriter is simply saying that if God really does exist, he is sure that God will forgive him for doubting that God exists because of how seemingly unlikely it is that God exists.

I feel this same way. I mean... God gives us little proof of his existence. It is easy for me to doubt His existence. If he does exist, however, I think he'd forgive me for doubting him since I'm just a human. I think an all knowing God would know that it is hard for me to believe in him 100% and that casting me to Hell for all eternity for my skepticism is a pretty harsh judgement.
