I don't think it is meant to be something related to LHC. The frequent use of words related to physics suggests that Dark Tranuillity know that reactions in LHC are many times weaker than reactions happening in the atmosphere all the time. Also, the usage of words 'napalm' and 'sarin' suggests this is about something related to war.

My attempt to analyse it: Words like 'napalm' and 'sarin' suggest that it is about war. 'Particle Storm' or 'Particle blaze' may mean quickly moving particles, like plasma, or, less generally, flames. 'Where ages collide into nothingness' may mean that something that existed (and/or evolved) for long is being destroyed (like mankind). 'Clogging the bloodstream of Earth' may mean that the ways the nature worked will not work anymore. It seems like if all life on Earth was damaged by the event. 'Proclaiming the end of days' obviously means that it is about the end of the world. 'We leave now, Nothing will follow, nothing at all, The cleansing flames of entropy, To devour us all' probably means that the mankind is being totally removed from existence, returning to the original, chaotic stage of nature. Because high entropy usually means high temperature, it may also mean that the mankind was being killed by something very warm. 'Our lungs are filled with sarin, Our children drowning like dogs' sounds like some kind of merciless mass slaughter. 'Handcuffed to the weight of cold dark matter, Without purpose, meaning or name' may describe that the mankind was being reduced to anorganic, non-living, absolutely unimportant matter. 'The poisoned gene of humanity, Nullified' may mean that the mankind destroyed itself. 'When black ships anchor to the skies' may be about death in general, maybe something about Charon transporting humans into the World of the Dead, but this thematically does not fit the song. 'The heavy hands of chaos, Descend in merciless demise' is similar to the part about 'cleansing flames of entropy', about the arrival of a more chaotic era. 'With the promise of one final dawn' seems to indicate that somebody caused this in order to achieve some kind of greater good.

I would say it is about the destruction of mankind by itself, in a war, probably using hydrogen bombs.

My Interpretation
