Just a thought, but I think this cover is directed at Trent Reznor. Think of it, Manson kept the song about a man, instead of doing what some male artists that cover it do, changing it slightly. Instead, he sings about a man who knew him when he was naive, who he was extremely close to, and who tossed him to the side. Pretty much only one man fits the bill. Trent Reznor.
I agree with the song being about Reznor. It also adds to it when you remember that Trent Reznor referenced You're So Vain on his own song Starfuckers Inc. Perhaps an extra little jab at Trent on Marilyn's part?
