I feel like the song is referring to the Cuban influx to Florida between the 50s-70s. "A shadow Crossed the Blue Miami Sky"--Possibly referring to the news of the coming immigrants. "The showers swept the Florida Shore"--The Immigrants arriving. The fact that the protagonist and his girlfriend fought could be their political ideology differences (One of them supports the migration, one doesn't.) "We watched the regulars rush the big hotels"-- Could mean the Floridians that are scared by the sudden swarm of new people. "The sound of thunder" could be the commotion caused by the event.

My Interpretation

@savino76 Nah. The Cubs started coming in en mass in 1980. Obviously the album is a concept album of 1957-1963ish. The black shadow is simply the cloud that create the raindrops in the title.
