I don't think this song is about hunting down and burning actual witches but it is about a figurative "witch hunt." It's some sort of religious authority hunting down the narrator and his kind who are practicing something that goes against the establishment. The narrator can't bring himself to believe something that he doesn't, "My will ingrained at birth." He also makes numerous mentions of the motives on the part of the religious majority. They are trying to burn the heretics in hopes that it will "save their skins" and keep them from burning in hell themselves. But in spite of being the hunted, the narrator is prepared to fight to the death, "I'll do some burning of my own."
