I should also letcha know that while I'm not a christian or really any religion, I believe in God with all my heart and believe that, despite all the pain and suffering in the world, God is still right here with us.
I think this song is mostly about how people use God as an excuse to hurt and kill others. They somehow find a way to rationalize the killing in their heads. I think this song is asking God how all this is happening on his watch. It's not denying that God exists, it's just asking God to put an end to all the suffering. The song is trying to teach people to stop using God as an excuse and instead to love each other.
