The bombing of Hiroshima and Nagasaki are the obvious references. It's an interesting take, and I think it's Fat Man's voice. The childish references to the mushroom, cotton candy (clouds/sky), becoming the sun (the white flash an atom bomb makes) and diving into an enormous diorama (Nagasaki) are somewhat chilling. You can tell LM.C would support Nuclear Non-Proliferation by the last verse.
I don't know why the bomb would be 'God'. But I think the father figure is Dr. Oppenheimer, and the entire first verse references his genius (it was that. It was also hugely destructive and sad) and the Manhattan Project, which was the project that developed the atom bomb. The continual laughing and crying reference is from his quote about the first successful trial -
