I think it's about suicide..
"Sing me to sleep" is a metaphor for suicide, and I think saying "Hey, baby" is referring to the woman (girlfriend) he killed himself because of.
"Let the shoes fall off my feet.
Let this phone ring out into nowhere."
He hung himself, (shoes fall off my feet) and the woman is calling him to try to talk him out of it, which is really sad since we know it's too late.
"Take this lonesome brain and wash it down the drain
His loneliness, sadness, and guilt over losing his girlfriend make him feel like shit (pun intended.)
Push it through pipes into the sewer where it came from."
He feels like he has always been a bad person/lover, (The "sewer" suggesting "scum"?) and like the world would be better off without him.
I think the second verse is referring to the girlfriend calling trying to stop him, like since he didn't answer the phone, she knew he is/had already gone through with it, so this is a voicemail she leaves. The emotion in his voice in this verse compared to the first evokes an image of her crying and screaming at him through the phone.

She's asking why it had to come to this. This makes me think that he had depression or something, and lost a lot of hope in humanity, and maybe she was the last think he was holding on to and kept faith in. He may have hidden his depression from her, or he told her and she didn't think anything of it and ignored it. So she's asking him to tell her everything now that she's listening, but again, the audience knows it's too late.
