I think the song is simply about an optimistic young girl who realizes that the world isn't really all that great.
"In a beautiful world, with her hair in the wind, she's my golden girl"
It starts off happy enough, Patrick talking about how he loves her so and her being his 'golden girl'. He then cuts to the story itself;
"There goes Mary walking down on a sunny road, to heaven" She's so happy! Her cheeriness is so great she may as well be walking straight to Heaven.
The castle built on the cloud could be Mary's idealism getting the best of her. She's comparing what may just be a beautiful manor to stories her mother used to tell her. She goes up to visit it.
"And she changed her smile with precision"
A.K.A. She went straight from a smile to a frown.
"Then the man walks out the door
Takes her hand and tells her he wants to see more
Shakes her head and turns away
Shakes, and she climbs away"
The man who lived in the beautiful house turned out to only want one thing: sex. This shatters Mary's happy view on life, and she runs away. The whole realization of the imperfectness of life does a large toll on her.
"All she's lookin' for is a place
A place where everything is okay
A place where she can rest her head"
So weary. She just wants to go back to her old self, where everything was okay and nice.

I love this song! Patrick never disappoints.
