This may just be a surface reading, but I think this song is about the movie Donnie Darko. Allusions to the "Unsolved Ideas" in the "Giant Bunny's Cranium" can be referring to the voices telling Donnie to do the things that he does in the film, represented through the "Giant Bunny".
The "She" could easily refer to the manipulated living character of the English Teacher, ink referring to her book choices, the pulsating mass of flesh being the administration of the school which she clearly comes in conflict with.
The line about the apparatus in the torso refers to the pulsating "portals", spheres of light which the characters follow. The Oracle is "Grandma Deaf".
The whole part about the "Larger Plan" refers to the course of the universe, and how everything sets up within the film. Positive Feelings and Pure Energy refer to the bliss Donnie feels when he travels through the wormhole at the ending, and sets things "right".
