OK, this song absolutely ties into Ten Ton Brick musically. I don't think J. would have done that if the lyrics didn't tie in either. Here is my take:

The song is about a relationship.

Lie to me, Say you were wrong, Like you have, too many times And I'll believe its not my fault like I have too much time

There was an argument and she constantly just folds and concedes that she is in the wrong. Then, in turn, he believes he was free from any fault of his own.

So, hear me now boy, stay alive Cuz thats the way it should go Would your maker have opened your eyes? If he preferred them closed.

This is his mentor of sorts (or perhaps him talking to himself) telling him to quit blinding himself from the reality that he's also at fault and that his relationship is failing. "Stay alive" is saying "be emotional" or "care enough to fix the problem" because if you're emotionally dead, nothing ever improves in relationships. The eyes being open and closed is another metaphor, saying "realize what is going on."

Too feel the weight of summers lost. I'd love to have you near, and all the times we've ever crossed It was just to keep you here.

Summer is a metaphor for bright, sunny times in their relationship. He'd love to be close to her again. Whether this is physically or emotionally, it is irrelevant. "All the times we've ever crossed" means "all the times we've argued", it was just to keep her.

To try to be something you are not, like I have for you and promised too. I know well get through this and wont let you do it. So Stop, and make believe that i'm not wrong Cuz if I was we'd all be gone.

She is faking who she is by taking all the blame and trying to change herself for him, just as he does for her. This causes tension. He reassures her that they'll get through it and he is not willing to let her leave. He wants her to make believe he's not wrong so she will stay. They both realize this relationship is failing.

Nights without end seem to bleed into days. Try to forget that it turned out this way. I wear the mark of the permanent stain. Not accidentally, I cursed gods good name I am, still mortified yet relieved in a way That when my days are done well be in the same plane.

Long, sleepless nights due to their arguing. At this point, based on the intensity of the music, I think they have broken up. He wants to forget that it ended. He wears the "permanent stain" of her effect on him as a person. Him cursing god is just indicative of his frustration. He's mortified at losing her, but he is relieved in knowing that when he dies, they'll be together again, since they can't be in this world.

With winters mean brimstone I set sail for Euphrates, All i can say is its a god DAMN SHAME!

Winters, mean, and brimstone are all metaphors for tough times. He "set sail for Euphrates", a river in the Mesopotamia. This river has a lot of historical and religion context, which is why it fits nicely with J's lyrics. Goddamn shame is just referencing to seconds before where he "cursed god's good name."

Basically, this is him feeling sadness/regret at losing her. Ten Ton Brick is where it turns into resentment.
