The song appears to be written from the viewpoint of Dr. Richtofen. It's been confirmed by M. Shadows in an interview with Revolver that he did write the song about the Call of Duty Zombies storyline.
"Gone! Cast away in time!
Evil yours, now evil mine!"
The "evil" is the results of research on Element 115 which caused humans to be zombified. This research used to belong to Doctor Maxis. Richtofen killed Maxis and essentially stole his research (the "evil").
"So, I robbed you blind."
Richtofen, in a way, robbed Maxis blind by conspiring against him, murdering him, and taking over his research.
"The voices in my head suggest a less-than-peaceful side."
Richtofen has mentioned multiple times the presence of voices in his head. Richtofen's less-than-peaceful side would most likely consist of his sociopathy and sadism.
"The endless possibilities controlling 935."
The number 935 in this line refers to Group 935, a group Richtofen was part of. The line itself refers to him controlling Tank, Nikolai, and Takeo, whose memories he had already wiped. Richtofen planned to control them to aid him in surviving.
"You can't break me!
Crushed the fears of yesterday.
You can't change me!
Barriers - our trust will fade."
The "barriers" refer to a discovery by Richtofen that he dubbed the "trust barrier", which would stop test subjects from accepting him as their leader during his attempts to control them.
"I've stood in the dark, been waiting all this time.
While we damn the dead, I'm trying to survive - I'm not ready to die!"
I believe Richtofen standing in the dark would refer to him conspiring against Maxis, waiting to murder him. It may also refer to his affiliation with the Illuminati, who also ordered him to murder Maxis. "While we damn the dead" refers to the results of experiments that Group 935 performed on dead humans with Element 115, turning them into zombies (damning them).
"Damned, watch the masses fall!
Burn it down, control 'em all!"
The first line refers to masses of humans being "damned" (becoming zombies). The goal of the experiments causing this was to control 'em all.
"(Help me!) Make the crawl!
To daddy's little girl to read the writings on the wall.
While cast into the nothingness, the final curtain call."
"Daddy" would be Maxis, and his "little girl" would be his daughter, Samantha, whose writing can be seen on many maps' walls.
"Through the madness we find,
Loyalty is no match for power.
Say goodbye to your life.
Left to rot in your darkest hour."
These lines refer to Richtofen murdering Maxis and his daughter. Loyalty to Maxis would not have been as beneficial to Richtofen as murdering him would be, thus making power more effective than loyalty. The last line refers to Richtofen leaving Maxis and his daughter behind, locked in a room, with a Hellhound to die.
"Friends won't help you now - as long as you're mine!"
Richtofen could be furthering his point that loyalty is no match for power, and that if he controls everyone as planned, friends will be useless.
"I'll control the world one person at a time!
As I damn the dead I'm trying to survive - I'm not ready to die!"
These lines refer to Richtofen's plans to control humans and turn them into super-soldiers - one person at a time. The second line changed from "we" to "I" because Richtofen is now the only one creating zombies with Element 115.
